See here, there's a picture where you can see the Dependencies option of an index, and it needs to be turned on manually (because of course it make the index bigger, and the indexing heavier)

@noio_games I might switch method in the future, but as a tool maker I can't rely that they have turned the reference tracking in the index. Though it's a one time operation! Perhaps I'll make it an optional setting to choose one or the other way.
Made a tiny free Unity utility that creates a main toolbar button to enter Play Mode with "Fast Enter Play Mode" enabled. You can still enter PM with full domain reload by pressing good ol' Play button. This allows to choose the behaviour every time at the click of a button.
In any case I believe that if you find a tool that doesn't support it, it wouldn't be crazy to ask the developer to consider supporting it. It would benefit you and them! There is a clear guide on the Unity Manual on how to do so: https://t.co/Jl0rSqJ63E
