I’m not sure why people think that there is a “main villain” in Spider-Man Brand New Day.

The “villains” are Jean Grey, Hulk, The Hand, Tombstone, Scorpion.

There is no single big bad and not many people have realized that.

Just like in the 1994 Spider-Man series where Spider-Man becomes Man-Spider.
