PCOS is the situation of androgen excess when all other causes have been ruled out. It's often associated with irregular periods or no periods.
Hypothalamic amenorrhea (HA) is irregular periods or no periods due to undereating or other stressors.
So-called "polycystic ovaries" can be present in EITHER situation.
One way to distinguish between the two is to test the ratio between LH and FSH on day 2 or a random day (if there's no cycle) but make sure you don't mistakenly measure your pre-ovulation LH peak.
