@YishaiLevin PaSER w/ TIMScore can help. TIMScore and CCS information for phosphopeptides is especially beneficial given the dominate neutral loss with poor b/y ion intensities.

This applies to dia-PASEF (Batch-DIA) and DDA data (Batch-DDA) and it is as fast or faster than real-time. TIMS DIA-NN is really tuned toward our dia-PASEF data type, especially the CCS values.
