It wouldn't have been a big deal to Lucas for no one to touch the Clone Wars or prequel era if nothing was canon

Lucas approved certain things, had things people couldnt touch, and the EU generally had relatively good continuity with itself. Lucas didn't consider it canon insofar as it affected the continuity of the stories HE wanted to tell
