@elezzx2020 Thanks! The Pi parameter is estimated by counting how many loci with a gene associated with complex trait in the genome (we formulate this in a Bayesian way). It is a global parameter across all genes but restricted to one tissue/cell type.

Check out our new method SBayesRC for polygenic prediction. We extended SBayesR to consider functional annotations and all imputed common SNPs. We found improved accuracy for within and cross ancestry prediction and a major contribution from evolutionary constrained regions
