I am a Japanese speaker, and "あなた" is primarily used to mean "you" and can be directed at anyone. It's used in work settings, among friends, between parents and children, between teachers and students, and even with complete strangers. However, as you mentioned, there is another usage where a wife addresses her husband as "あなた" (I'm currently running this text through a translator, and I'm typing "just as あなた said").
That said, it's certainly an old-fashioned expression that modern couples tend not to use. From a modern Japanese perspective, some might find it unsettling, evoking memories of patriarchy.
I checked the Japanese voice acting in the Japanese version. Throughout the story, Sherry consistently calls Leon by his name, "Leon." However, later in the story, after Leon's health deteriorates, she says, "あなた(の) body won't hold out." This choice of words falls within the range of natural speech for close companions, even if they aren't romantically involved.
Similarly, the "あなた" in "Ah, I'm so glad あなた're safe" after Leon escapes the ARK is also a perfectly natural usage. (In the Japanese voice acting, the overall intonation of the line could be interpreted as relief that a comrade survived, or relief that a beloved husband's life was saved – it could mean either.)
Until now, Japanese speakers have accepted Sherry's use of "あなた" completely naturally, without anyone questioning it or feeling any discomfort. (If it was intended as foreshadowing, it's too perfect, lol)
This post isn't meant to refute your argument, and I understand yours is just one possibility. I simply wanted to point out that "あなた" doesn't necessarily prove a close relationship. Sorry for the long explanation.

Instead of dying and resetting, you're learning what attacks best work against what you're hunting. You're eventually making a 30 min hunt into a 10 min prey
