The inca civilization wasn't really wiped out, it was too big and complex. Spaniards try to keep its social structures during the first 2 centuries of colonization, local government was still indigenous and Inca nobility was rewarded with high positions in Cusco, marriages between Spaniards and Inca nobility was their way to ensure a position in the viceroy but also in Europe. It wasn't good faith, it was just easier to manage the territory in that way by taking advantage of what the Incas already did when trying unify the territory, Spaniards, besides extract gold and silver, mostly focused on religion having as result syncretism between the Catholic church and Inca religious practices. Many of the traditions, language and culture survived for a long time and then spread as people were force to migrate internally due bad creole polices after independency. Modern Peru is a big mixture of those traditions and other culture influences, even Asian ones (Chinese and Japanese). It's a complex history but a good portion of the injustices we see today happened during republican governments, for example, we had a feudal system not so long ago where landlords had most of the power over indigenous people, and politicians have done almost nothing to repair those wealth gaps among rural population, which is mostly composed by direct descendants that were forced to migrate to the cities due terrorism during the 70-80s.
