As far as I know Haki not just can be used to be able to hit Logie type Devil Fruit users, but also reverse the effects of other devil fruits(when Law forced himself back to a man from a woman) so if I'm not mistaken if someone has stronger Haki than him he can't hit them with it

Bcs Naruto still have Chakra to use jutsu's, Luffy still would have Armament, Observation and Conquerors Haki and Goku still would have Ki.

I think it is more likely for the fact that Luffy's true nature of his devil fruit had been revealed which the World Government hid it for so long.
So I think bcs of this Luffy is deemed more dangerous than Kidd or Law.
Or at least I think that is the reason why he is the Yonko.
