As the IP holder, they allowed it to happen, but most likely aren't actively involved in development.
You have to wonder why after all these years. I'm sure they've gotten offers!

Original members of the creative team are returning:
Composers: Masanori Hikichi and Miyoko Kobayashi (creating new arrangement of select songs)
Artist: Kamui Fujiwara (new key art and designs)
Clear River Games is working in cooperation with Square Enix on Terranigma.

The first game is full of references to the Japanese Drama Night Head ナイトヘッド (1992). The move night Shade is called night Head in Japan for example. Shoko Futami was a girl with Psychic powers in that show & she was probably the basis for the Gym Leader Sabrina.
