Scenarios like that are what Jonathan was afraid of happening and in that moment Clark respected his father's fears by not saving him

Yes, Clark wanted to save his father, but Jonathan knew there was a risk involved that wasn't worth taking. Clark didn't even know he could fly until his early 30's. Too many "what if's".
