Because the co pilot needed the captain distracted so he could secretly take out the emergency axe in the cockpit and surprise attack the captain with it, which he could only do by pretending to pray behind the captain and the captain not paying attention to him, and he cannot suddenly pray a few minutes before landing as you need both pilots piloting the plane when its about to land and it would be super suspicious if he prayed a few minutes before landing, and you would know all that if you had an ounce of brain cells in you.
