I think OoT is still my favorite Zelda game but Wind Waker & Twilight Princess are close 2nds for me. I love the pacing of OoT and its Dungeons are the best in the series imo although Twilight Princess I think gets close with its dungeons. Wind Waker has my favorite soundtrack in gaming and I have so much fun just sailing around and the HD version on Wii U just made it better with the swift sail and the Tingle bottles! I didn't like Skyward Swords art style at all plus the story just didn't hit the highs that OoT, MM, Wind Waker, and Twilight Princess did imo. Then BotW came out and got rid of a lot of the things that I LOVED about Zelda like item based progression & dungeons and on top of all that BotWs soundtrack was nowhere near the highs of OoT, Wind Waker, or Twilight Princess plus I hate how weapons break all the time. At least TotK was a step back in the right direction with bringing back dungeons and hopefully the next 3D Zelda doesn't have weapon durability. In the end I still think Zelda is one of my top 5 favorite game series ever!
