@ShapiroRebecca Also has the miniprep kit been working ok in the lab for others? Can test out the miniprepped DNA by good old RE digest + gel to get a sense of if it looks right or is possibly rearranging.
@ShapiroRebecca How many colonies do you screen/grown up? A colony PCR might enable you to screen a bunch of colonies for the region of interest, before growing it up for a miniprep. Maybe the intact plasmid is there in only a few of the colonies, so more screening might help.
