The handshake didn't magically make Ned remember Peter.
Jean Grey had already started breaking through everyone's blocked memories with her psychic bubble. We literally see her unlock Savage Hulk, and MJ is crying while frozen, even though she can't move. That doesn't feel accidental.
The handshake was just the final thing that connected the dots for Ned.
MJ still doesn't fully remember Peter, but she clearly remembers loving Spider-Man. That's why the Black Dahlia necklace suddenly means something to her again.
Even Peter buying flowers at the end makes me think he sensed Jean's powers changed something and wanted to see if MJ would finally remember him.
I don't think the ending is about muscle memory at all. I think it's Jean Grey slowly undoing Strange's spell.
One thing I’ll always love about the Raimi films is making Spider-Man feel like a working-class hero. Peter struggles with money, work, and everyday life, yet still goes out of his way to help ordinary people.
That sense of community is what makes those movies special.

His grandfather had Alzheimer's. He watched it happen. Then a camera crew handed him the genetic receipt.
