Saber is his ideal hero of justice and Sakura is the girl that needs a hero to save her.
Rin is the girl nextdoor. The girl you pass in the hallway and secretly admire.
Both women are extremely tragic and need Shirou to save them in some way or another, with Rin it's the opposite.
Rin has always been a mentor for Shirou, showing/guiding him through the Mage world. Rin is the one trying to save Shirou from himself, from his self-sacrificial tendencies. To teach him to be a little selfish and enjoy life.
Shirou was the one that fell for Rin first and also the one who admits his feelings first, not to mention gets possessive over her.
Rin passing down her magic crest is MASSIVE. Shes trained her entire life to be the head of the Tohsaka and to be the mage her father wanted her to be.
By passing down her crest she's throwing all of that away and giving it to what she REALLY cares about, to Shirou, she gives him everything and her love is literally what gives him the power to beat Gilgamesh.
They clearly love each other deeply, just because there's no massive heart breaking scene of them in the rain or something doesn't change that.
