Brienne of Tarth protected them because of honor. She swore an oath to Catelyn Stark to find and protect Sansa and Arya, and to Brienne, a promise wasn't something you abandoned just because the person who received it had died.

The Hound had no oath. As a child, his brother Gregor burned half his face, and no one protected him or brought Gregor to justice. Growing up in that kind of brutality made him recognize innocent victims when he saw them.

Watching Sansa suffer under Joffrey and later traveling with Arya awakened a compassion he spent years hiding. Protecting them became his way of doing what no one had done for him.
