So when does Jean actually take control over MJ? The answer is in the scene when Ned, MJ, and Spidermen are hanging out. Ned is away to take the food delivery order. As Spiderman tells MJ about kissing her when she is mind controlled, MJ tells him that she doesn't remember anything. She is at her desk and then suddenly she wakes up on the streets.

What does that mean? It means, Jean gets inside MJ before Spiderman arrives at her apartment because she is at her desk when Spiderman arrives. So the takeover must've happened before Spiderman arrives. But how does Jean Grey actually do that?

Jean Grey makes a decoy. The guy on the street played by Niyi Akin is a decoy. Jean plays with Spiderman's emotions and challanges him into a chase. Spiderman falls for the trap. He chases down the possessed individuals all the way to the helicopter guy. Off screen, Jean already knows MJ's whereabouts and she is on the way to her apartment. Jean gets there first because Spiderman is busy and distracted with chasing the possessed individuals from the streets, to the wedding, and finally to the helicopter guy.

When the helicopter guy is webbed by Spiderman and he left to go to MJ's apartment, Jean disconnects her control over the helicopter guy because she's already at MJ's apartment, within 33 feet distance, and gets inside MJ. So, by the time Spiderman arrives at the appartment, it's no longer MJ Spiderman is talking with, it's already Jean.

Why is this true? After convincing MJ she's in danger and MJ agrees to follow him to safety, Spiderman carries her swinging from one building to another to make sure nobody is within 33 feet distance to prevent Jean getting inside her. What you have to pay attention to is how calm MJ is when being carried by Spiderman. In previous movies if you remember, she's afraid of heights. Since she has her memory wiped out by Dr Strange's spell, this should be her first experience of her being carried by Spiderman. She should be hysterical just like in previous movies. But she doesn't, she is calm, she's not panicking. This gives away that it is no longer MJ being carried by Spiderman, but rather Jean controlling her head.

So, in conclusion, MJ is already controlled by Jean Grey the moment Spiderman arrives at her apartment. She doesn't do it on the way to the rooftop of Silvercup Studios, nor she does it through the pigeons, nor she does it by hiding inside Spiderman's head first before taking over MJ.
