By killing Ned, quite apart from dooming the continent to more ongoing war and making peace nigh impossible, alienating the North, amongst other things, Joffrey also robbed the Watch of a valuable possible recruit (and possible leader) at a time when it needed it the most
But then he realises this is not a dream. It's all been real, his father's arrest, and now this, the dead awakening. His dream about the dead rising from their slumber was real too, all too real, it's all a waking nightmare, and he should've listened.

There's a theme of dreaming in this chapter: dreams, and nightmares. Jon dreams his old Winterfell crypt dream again, but this time, the dead awaken, portending what is to come by chapter's end.
