Polyphemus was not eating Odysseus men instead of his sheep because he disliked the sheep, it reflected his nature as a savage being in The Odyssey. As a shepherd, his sheep were his wealth, livelihood, and source of survival, so killing them unnecessarily made little sense. The men, however, were strangers who entered his cave, and Polyphemus saw them as trespassers who had no protection under the Greek laws of hospitality (xenia).
The deeper meaning is that Polyphemus represents the opposite of Greek civilization. By eating humans instead of respecting guests, he breaks one of the most sacred rules of the ancient world. Ironically, the sheep he valued so much became the reason Odysseus escaped after blinding the Cyclops, Odysseus and his men hid beneath the sheep as they left the cave, turning Polyphemus’ greatest possession into the tool of his defeat.
In Troy (2004), Sean Bean's intro sequence as Odysseus was cut from the theatrical release.
Wolfgang Petersen removed it for pacing, but restored it in the director's cut.
It perfectly establishes Odysseus's cunning intellect before he ever sets foot in the Greek war council.
