The issue with the substitution theory is that it ignores the fact that Jesus was horrifically beaten well before being crucified, and Simon actually helped carry the cross for Jesus.

That's some real dedication to deception, which is why allah is the devil--the father of lies.

Another fact is God doesn't want us to deny Him, even in the face of danger.
Taqiyyah goes against that, again showing that allah is the father of lies.

The problem is that the claim is Jesus is just a prophet, yet the two accounts you cited claimed he was divine.
Not very surprising, as Muhammed also took from the gospel of Thomas for baby Jesus talking and Jesus turning clay to birds

So it doesn't shock me that the quran would often use information from the apocryphal gospels

Fortunately the Bible does address surah 4:157 in John 8:44

Apologies for the novel, do let me know if any parts are confusing (I'm typing from my memory here)

To start, I would say that we can never be 100% certain of origins on earth, we can make guesses, theories, and have discussions on those. I enjoy the discussions, they're fun. Second, feel free to send me a message request if you don't want to break up your responses--but up to you entirely.

Getting into it,
waters above the highest mountain:
If we consider the mountains of today, then yes. That would be quite the feat, where did all that water go?
If you consider that God made the earth to be ruled by man, then majority water and high mountainous terrain does not bode well for that. The environment would've been much different than today, as today is a result of the flood.

Essentially, the mountains of the creation would not be as tall as what we have today.

The 40 (There is some cool numerology stuff behind this number too) days and nights of rain were not the only source of water on the earth, as Genesis 7:11 tells us the fountains of the deep broke, which would result in hot water from inside the earth. This is how we get fish fossils, such as whales that seemingly pass multiple "layers" of earth.

That is the source of the water.

So where did all the water go that was above the tallest mountain? Psalm 104:8 mentions how the mountains rose up, the valleys sank down.
This would provide the area for the water to go (ocean) and the mountains rising would result in higher mountains than what was original in the creation--which might've very well been easy-to-navigate rolling hills for all we know.

Anywho, enough about the geology of it (for now).
Onto answering the two "objections" I guess you had, maybe they were examples?

Geologic column was literally made up in the 1800s as a hypothesis of evolution, where the "simple" organisms are at the bottom layers of earth and the "advanced" organisms are near the top.

Mentioned previously, there has been marine life found through multiple "layers" of earth, and petrified trees/logs have been found through multiple "layers" of earth.

We can get into issues with radiometric/radio-isotope dating too, but I think I've written a nice novel already

Fish! Saltwater and freshwater fish exist today but why? Many fish today have the ability to survive in salt and freshwater, like the mighty salmon. Water inside the earth is "fresh" and lacking salt content. It is entirely possible that there was trace amounts of saline in the seas before the flood, but collected more saline as the waters ran off the mountains as they rose. How do fish survive this? The oceans salinity is not consistent today. It would not be far-fetched to think that surviving fish would be able to survive in salt and fresh water due to lower saline levels in the seas that were there before, and they would be able to slowly adapt and live as the ocean's salinity increases overtime.

Might be wondering "Isn't the ability to adapt and live in water with increasing salt levels proof for evolution?"
Not in the way you'd hope, as creatures were created with the ability to change as they aren't static beings. But with a limit, the fish has no genetic ability to get wings so they can fly to the sky out of the ocean.
The fish have the existing genetics to survive fresh and salt water, and this gene can shift to meet salinity levels of the environment.
