Yes, on Jan. 19, 2021—Trump’s last full day in office—he awarded Presidential Commendations to the Operation Warp Speed team, explicitly including Dr. Anthony Fauci, “in recognition of their exceptional efforts.”

It was a formal presidential commendation (one of 52 issued that day), not the Presidential Medal of Freedom. Fauci received the actual Medal of Freedom from President George W. Bush in 2008.
