This wasn’t a mistake, that’s literally the whole point Nolan built the scene around. He said directly, if the horse looked untouched by the tide, the Trojans would never buy that anyone could be hiding inside. The flooding and men drowning wasn’t bad planning, it was the actual price paid to make the trick believable.

Nolan placed the horse in the tide on purpose because a dry, pristine horse would’ve looked suspicious to the Trojans. Soldiers drowning inside wasn’t an oversight, it was the brutal cost of selling the deception convincingly.
