Geologically, it is classified as a non-volcanic hot spring system, characterized by a narrow, meandering channel with a width of 25 meters and depths up to 6 meters in places, where superheated groundwater emerges along fault lines in the underlying sedimentary rock formations of the Andean foreland.
The river's heat is unevenly distributed, with cooler inflows from tributaries creating habitable zones for unique thermophilic microorganisms, while the hottest segments are lethal to most life forms.

Approximately 2-5 million years ago, during the Miocene-Pliocene epochs, compressional forces from the subduction of the Nazca Plate beneath the South American Plate created thrust faults and structural domes in the subsurface, such as the small anticlinal dome in the northern Shira Mountains.
These faults act as conduits, allowing cold rainwater and groundwater to percolate deep into the Earth, up to several kilometers, where it encounters hot rocks heated by the planet's geothermal gradient (about 25-30°C per kilometer of depth).
The superheated fluids, enriched with minerals, then rise buoyantly through permeable fractures in the sandstone and shale layers of the Ucayali Basin, emerging as a series of hot springs that converge to form the boiling river.
This process is sustained by ongoing tectonic compression, making it a rare, stable geothermal anomaly in a non-volcanic setting.
