𧬠Just competed in the AIxBio Builder #Hackathon at #BostonTechWeek, organized by @AbsentiaLabs and @Ginkgo Datapoints.
The challenge: predict how cells respond to compounds they have never seen.
Ginkgo provided 2,282 Drug-seq transcriptomic profiles in THP-1 monocytes through the Virtual Cell Pharmacology Initiative (VCPI). Our task was to generalize expression predictions to 1,064 held-out compounds across 12,995 genes.
π¬ What I built:
A chemical similarity neighbor regression model. For each unseen compound, the model identifies the 25 most structurally similar training compounds using Morgan fingerprints and predicts expression as a similarity-weighted average. Every prediction is traceable to specific training compounds. 66 seconds, 13.8 million predictions.
β οΈ Three lessons from the trenches:
β VCPI stores concentrations in nM, not Β΅M. Filtering on 10.0 instead of 10000.0 silently returns zero compounds
β The metadata has two compound ID columns. Grouping by the wrong one gives you 5 compounds instead of 2,282
β Three releases produce 800M+ expression rows. Filter to scored genes before computing expression or your laptop runs out of memory
π‘ Takeaway:
This is the one of the pieces that we are now incorporating in our computational drug discovery pipeline. We can predict binding and drug-likeness, but predicting what a compound does to the cell is where translational confidence comes from. That is the layer I am now building into DrugSynthAI.

Day 3 of #BostonTechWeek. Easily the best day so far.
Deep Tech Pitch Competition by 2048 and Boost VC was interesting. Heard pitches about creating fuel that doesn't change phases to create space gas stations to using physical neurons for energy and sample efficient compute.
Physical AI Fellowship Happy Hour by MassRobotics, however, was easily the best event I went to all week. The room was packed with robotics founders. Every conversation was really interesting. ALWAYS go where the builders go for the best convos!
Shoutout to @MassRobotics for organizing a great event.
