Finally CPS3 boots on FPGA. The compiler was doing a wrong simplification breaking the logic.
This was debugged on a SiDi128 that has a broken video DAC, hence the odd colors

My findings regarding fight stick PCB performance in detecting simultaneous inputs. New sticks actually perform much worse. It doesn't have to do with with the USB connectors of your PC but the stick PCB itself and how it translates the inputs.
