1. Sohrabuddin Sheikh (November 2005)

•The Allegation: Abducted from a bus and killed in a staged "fake encounter" by the Gujarat Police.
•The Alleged Link: The CBI formally charged Shah as the "prime conspirator" who allegedly ordered the hit to protect political and extortion interests.
•Legal Status: Shah was completely discharged by a special CBI court in 2014 due to a lack of prima facie evidence.

2. Kauser Bi (November 2005)

•The Allegation: The wife of Sohrabuddin Sheikh. She was eliminated days after her husband because she was an eyewitness to his abduction. Her body was allegedly burnt and disposed of in an interior village.
•The Alleged Link: Tied directly to the same CBI chargesheet as the Sohrabuddin conspiracy.
•Legal Status: Shah was legally discharged alongside the primary Sohrabuddin case.

3. Tulsiram Prajapati (December 2006)

•The Allegation: An associate of Sohrabuddin who was travelling with him during the abduction. He was kept in custody and later killed in a separate staged encounter a year later.
•The Alleged Link: The CBI alleged Shah conspired to eliminate Prajapati because he was a critical material witness to the state-sponsored abduction of Sohrabuddin.
•Legal Status: Shah was legally discharged of this conspiracy in December 2014.

4. Haren Pandya (March 2003)

•The Allegation: The former Home Minister of Gujarat found shot dead in his car.
•The Alleged Link: Shah was never a legal accused in this case. However, during the 2018 Sohrabuddin trial, witness Azam Khan testified under oath that Sohrabuddin and Prajapati told him they killed Pandya on orders from DIG D.G. Vanzara (Shah's close police subordinate). Whistleblower Sanjiv Bhatt also alleged Shah pressured him to destroy intelligence reports linked to this murder.
•Legal Status: The Supreme Court in 2019 convicted 12 men originally accused by the CBI, legally closing the case. Shah was never tried or legally implicated by the courts.

5. Justice B.H. Loya (December 2014)

•The Allegation: The Special CBI judge presiding over the Sohrabuddin trial who died suddenly of a cardiac arrest in Nagpur.
•The Alleged Link: Critics and investigative reports (notably by The Caravan) raised suspicions that Judge Loya was under immense pressure and offered bribes to issue a favorable verdict for Amit Shah, implying foul play in his sudden death.
•Legal Status: The Supreme Court of India conducted a thorough review and ruled in April 2018 that Judge Loya died of natural causes, calling petitions for a probe "frivolous" and politically motivated.

Along with them, Ishrat Jahan, Javed Sheikh (Pranesh Pillai), Amjad Ali Rana, and Zeeshan Johar (the 2004 Ishrat Jahan encounter case) are frequently brought up.

Along with Sheikh Mohammed (2026) because his son went to inspect a government school.
