When Jaguar Paw reached the beach, he was completely exhausted and basically out of options. The guys chasing him caught up to him, they were about to finish him when the ships appeared.

Those ships are Spanish explorers (conquistadors).

This is because, Apocalypto was set in early 1500's during the decline of the Maya civilization.

Christopher Columbus was already in the Americas in 1492. Mainly in the Caribbean.

Now, why did his pursuers stop?

Well, it's because of three simple things:

1. Shock.
They had never seen anything like that in their life. Massive ships, foreign figures, strange presence. It’s like their brains just paused

2. Fear of the unknown.
Even though they were violent and confident hunters, this is something that was outside their world. And humans, no matter how savage will hesitate when they don’t understand what they’re facing.

3. A distraction bigger than the hunt.
Jaguar Paw instantly stopped being important because something potentially more powerful than them just showed up, so their attention shifted

They didn’t “spare” him out of mercy

They only just lost interest in him for that moment.

Jaguar Paw went deeper into the forest with his family after the escape, instead of toward the ships because he didn't trust it. He stuck to surviving in the jungle, amongst what he knows.

10 years ago I had a car accident in Sarangani province. 2 of my colleagues drove 4hrs away just to rescue & pick me up from a very quaint and tiny provincial hospital. They drove another 4hrs just to admit me to a city hospital. I cant & will never forget that. Bless their ❤️s
