I think once you’ve done the spatial join you can then decide how you want to approach this. So whether you want to use @jdbothma approach and filter data to only take the largest area overlapping. Or develop a bit more nuance for more complex boundaries.

I mapped the # of unauthorized immigrants apprehended by U.S. Border Patrol along the U.S.-Mexico border from 1960 through 2017. The notion that the U.S. is experiencing an immigration crisis is not supported by this data. Border apprehensions in 2017 were the lowest since 1971.
