@ElJugaZrc Así sin verlo pasar yo mismo, supongo que en un nivel de zoom se redondean las coordenadas de pantalla al mismo pixel, y en otro nivel se redondean a píxeles distintos. En píxeles distintos Leaflet debería poner encima el más al sur, y en píxeles iguales, el último definido.

@ElJugaZrc Yo lo que veo ahí es que los puntos están muy cercanos, pero no son iguales.
No se te están superponiendo: se están mostrando muy muy cerca (posiblemente a menos de 1px a nivel visual) pero no en exactamente el mismo sitio.
