But the moment someone sarcastically says, "Then why not separate colleges as well?" it suddenly becomes "apartheid."

Either separate institutions based on identity are acceptable in principle, or they aren't. You can't defend every form of separation when it suits your politics and then invoke "apartheid" only when the same logic is taken to its extreme.
