Congratulations to Sebastian Schmidt @Sebasti66652811 for a successful defense of his PhD thesis "Unitigs Are Not Enough: the Advantages of Superunitig-Based Algorithms in Bioinformatics"! 🎉
We were honored to have Pierre Peterlongo @p_peterlongo acting as Opponent, thank you!
The second part of his thesis describes optimal graph algorithms and efficient implementations for computing minimum plain-text representations of k-mer sets, with and without repetitions.
This is based on papers published in WABI 2022 - Best Paper Award, and in Genome Biology.
Ever wonder whether comparative genomics at tree-of-life scale is constrained by a systematic optimal alignment bias when searching divergent protein sequences across species? Short answer: We can learn so much more from the suboptimal alignment space! 👉https://t.co/hbaQQmvmG0
Fulgor’s scalability has improved considerably thanks to the integration of GGCAT. Check this out! Thank you @AlexTomescu0 and Andrea for the great tool. #Bioinformatics

Part 3: Indexing. Themisto is designed to scale. We were able to index 179 thousand Salmonella genomes in just 9 hours. Most of the heavy lifting is done by the fantastic GGCAT colored unitig builder, which is integrated to Themisto via the C++ API. 13/16 https://t.co/qHvhltHtG2
