I can agree that it's (for the most part) beside the point who's winning, because unlike in Return of the Jedi that isn't the focus of the sequence. The focus is Anakin and Obi-Wan on a mission which requires them to successfully make their way from one end of this chaotic naval engagement to the other.

That said, Lucas does establish which side is which, extremely efficiently. First, he establishes very obviously in the first shot what the good guy ships look like; they are pointy and painted red.

Then in the next shot he shows the larger battle, where a bunch of the pointy Republic ships are arrayed against a rounded ship painted blue. Even if you hadn't seen the previous movies where this is a well-known bad guy ship type, you should know now.

Then we see some more of the pointy Republic ships attacking another ship type, clearly aligned with the other bad guy ships and also with a more rounded hull design.

Then Anakin clearly points out the main target bad guy ship in the distance, which has a very distinctive silhouette, also has blue markings, and also has a rounded hull shape.
