@marianattestad My most used CL pattern that few modern programmers know about (because no one learns perl now):
samtools view some.bam | perl -ane 'print "$F[0]\t$1\n" if /\tNM:i:(\d+)/'
It gives the edit dist of each mapped read. Just learning this bit of perl can be very useful.
