The Merkle root hash is located in the block header, not in the coinbase transaction. Yeah, it would change, but that won't make the blocks invalid for non-upgraded nodes. Once again, they will only see empty blocks with just coinbase transactions. So the Merkle root will point to the only (coinbase) transaction. Soft forks are not backwards-compatible, it's a myth. The purpose of a fully validating node is to (surprise) fully validate the blockchain. Once SegWit activated, my non-upgraded couldn't fully validate anymore. I understand this might be all confusing, but I guess that's the damage from the block size war propaganda. Everyone was convinced that soft forks are "safe", but in the end of the day pretty much everything in Bitcoin can be changed using soft forks except for some PoW stuff (like the PoW function itself). A block size increase to 1 GB can also be done with a soft fork. Hard forks to increase the block size were proposed as a more clean transparent solution. The same goes for changing the emission curve.
