Bitter peptide prediction using graph neural networks
• Introducing BitterPep-GCN, a graph convolutional network (GCN) model developed for predicting bitter peptides based on their amino acid sequences, without requiring feature engineering.
• BitterPep-GCN leverages a graph-based representation of peptides, treating amino acids as nodes and their bonds as edges, allowing for effective prediction of bitterness in peptides of varying lengths.
• This model was trained and tested using the BTP640 dataset, which includes both bitter and non-bitter peptides. BitterPep-GCN achieved comparable performance to state-of-the-art models, including deep learning and natural language processing approaches.
• A key advantage of BitterPep-GCN is its ability to pinpoint specific amino acids and motifs responsible for bitter taste, identifying amino acids like F, G, P, and R, as well as motifs like FF and WP, as key indicators of bitterness.
• Unlike traditional predictors, BitterPep-GCN allows for deeper insights into the molecular basis of bitterness by analyzing the contributions of individual amino acids and peptide substructures through graph embeddings.
• The model demonstrated high prediction accuracy across cross-validation tests, particularly when using mixed pooling strategies, further validating its utility in food science and drug development where bitterness prediction is crucial.
