As some of you might know, I decided to start a business that provides expert bioinformatics and data analysis services. If you ever need a bioinformatics expert, you know who to turn to.
Thank you for your support

โจ Hello X/Twitter! We have a new blog post: โBioinformatics Today: 3.6 Billion Data Entries Laterโ โจ
In it, we talk about the remarkable progress of bioinformatics research and the deep impact of the Human Genome Project on the biology and medicine. ๐ ๐ ๐
Furthermore, we found that epistatic interactions can complicate bedaquiline drug-susceptibility prediction. This highlights the importance of development of rapid drug resistance testing and informed regimen selection to combat drug resistance in TB effectively.
Newly introduced antibiotic, bedaquiline, has already been countered by the resistant Mtb strains. Here, we identified cases where resistance-associated variants (RAVs) emerged prior to the bedaquiline's clinical use, indicating a pre-existing reservoir of resistant strains.

Very proud to share that my first-author paper refuting the existence of a human blood microbiome is now out in @NatureMicrobiol:

After long silence, finally a tweet from me!
A new paper from my group (and me!) is out in @NatureComms! We used some ~6000 #bacteria sequences to study role of plasmids and transposons on world-wide spreading of NDM #AntibioticResistance gene.

@ksbakes Thank you! Please, feel free to contact me if you have any questions or need help with running the code. The code is working, but is a bit clunky. I think a software engineer is required to make it more user friendly. ๐
@AlexMWailan@NatureComms Thank you very much! I really enjoyed working on NDM. High mobility and many layers of complexity makes it an interesting challenge ๐
This work could not be done without @LucyvanDorp, @BallouxFrancois, @nina_luhmann and 7 other collegues. However, Lucy and Francois get my biggest gratitude for their tremendous support during this project and especially during the past 4 years (which was my PhD). ๐ผ๐ฃ๐ฅ
We noticed that global distribution of NDM-positive plasmids is not random which suggests they are somewhat spatially restricted. This puts forward transposons as main mediators for cross-continental spreading.
This largely agrees with our earlier work
