Picking marker genes along a developmental trajectory is trickier than it sounds: supervised pseudotime methods use stage labels but don't flag which genes drive each stage-to-stage change, while unsupervised trajectory methods find trajectory genes but never tie them back to observed stages. FusedFCR bridges the gap — a regularized forward continuation-ratio model that represents cell progression as a sequence of conditional transitions, with a fusion penalty letting nearby transitions share similar gene effects.
Applied to mouse pancreatic beta-cell differentiation (7 timepoints) and human trophoblast differentiation (4 timepoints), it found biologically interpretable genes tied to specific developmental transitions, with stage-classification accuracy matching or beating alternatives — pinpointing not just which programs change, but exactly when.
