Trump signs USELESS executive order NOW, in 2025, directing Dept of Education and Health & Human Services to create “ a plan” to end vaccine mandates for Covid.

Why is this deception?

Foundation Model Enables Interpretable Open and Error-Tolerant Searching for Mass Spectrometry-Based Proteomics

1. This study introduces yHydra, a foundation model leveraging dual embeddings for mass spectrometry and peptide data, enabling efficient and interpretable open and error-tolerant proteomics searches in Euclidean space.

2. A major breakthrough of yHydra is its ability to identify proteoforms and post-translational modifications (PTMs) through open searches, which assign delta masses to peptide identifications, achieving up to a 25% increase in protein identifications at constant FDR compared to state-of-the-art methods.

3. yHydra’s joint embeddings allow for a unified analysis framework, facilitating fast open searches that process tens of thousands of spectra against millions of peptides within seconds using GPU-accelerated k-NN search algorithms.

4. The model's error-tolerant search employs gradient descent in the embedding space to decode novel peptides arising from mutations, splicing, or PTMs, boosting peptide identifications in challenging datasets like monoclonal antibodies and cross-species proteomes.

5. Extensive evaluations demonstrate yHydra’s superiority in peptide-spectrum matching (PSM), with better target-decoy separation and enriched identification of PTMs like oxidation and carbamidomethylation compared to conventional tools like MSFragger.

6. yHydra’s embeddings are biologically meaningful, as shown by UMAP visualizations correlating charge, precursor mass, and PTMs, enabling researchers to explore peptide neighborhoods and infer modification patterns.

7. The study highlights yHydra’s flexibility as a standalone tool or in synergy with existing engines, offering scalable solutions for MS-based proteomics, proteogenomics, and de novo peptide sequencing.

8. yHydra is trained on nearly 20 million PSMs from 67 repositories, ensuring robust generalizability across proteomics datasets and enabling future extensions like multi-omics integration and six-frame translation.
