Incredibly excited to share new results from Nabla Bio where we show we can design antibodies de novo for use in therapeutic discovery.
We introduce JAM, an AI system we’ve developed to design de novo antibodies with good affinities, early stage developability, and function. We’re seeing success across a range of soluble and hard-to-drug membrane proteins including a Claudin and a GPCR. We’ve extensively tested these designs in our wet lab and included detailed data and controls, providing the first clear demonstration of how de novo design could expand the scope and efficiency of therapeutic antibody discovery. 🧵

We’re delighted to share our latest preprint from the Hogenhout lab (@SaskiaHogenhout, @JohnInnesCentre) on the molecular mechanisms of plant-aphid interactions. We show how the aphid Mp10 effector protein acts as a local anesthetic, suppressing plant perception of aphid attack.

AlphaBind, a Domain-Specific Model to Predict and Optimize Antibody-Antigen Binding Affinity
- Encode antibody and antigen with ESM2-nv (ESM2 but on NVIDIA), concatenate embeddings and feed into a lightweight transformer (4 attention heads, 7 layers) to predict binding affinity
- Pretrain AlphaBind on 7.5M antibody-antigen affinity measurements from AlphaSeq (yeast display), then finetune for each parent antibody using ~30K variants
- Use ESM2-nv masked prediction to guide antibody mutations, filter candidates with AlphaBind affinity predictor
