Delighted to share our paper "Assessing the impact of post‑mortem damage and contamination on imputation performance in ancient DNA" supervised by Barbara now out in @SciReports!
@simrubk@ODelaneau@AnnaSapfo@dbc_unil@ISBSIB
➡️More details here: https://t.co/Kf5JzcyedY
We found that:
1. Taking post-mortem damage (PMD) into account before imputation improves imputation accuracy of highly damaged genomes
2. Imputation is robust to moderate levels of PMD
3. Imputation performance breaks down for contamination>5%
We are happy to announce that our work on the impact of post-mortem damage and contamination on imputation performance in ancient DNA is now out on bioRxiv! https://t.co/Vr5jkrVoy4

📢 New preprint alert!
Refining SHAPEIT5 haplotypes using whole genome sequencing reads.
🧬On #UKbiobank, it confirms a fascinating trend-de novo mutations are more often paternally inherited.
👏 to Rick Wertenbroek and @ODelaneau for this smart work!

Hi #ASHG2023 ! 👋
Interested in the UK Biobank phased data I presented yesterday? Accessible to approved UKB researchers via #dnanexus.
--> Meet @ODelaneau at poster 4261 today at 2:15 to delve into the application of these haplotypes for genotype imputation!
Happy to announce the release of 200k UK Biobank WGS phased with SHAPEIT5, together with cutting-edge imputation pipelines. Relevant links:

🎉 Thrilled to share a major career update! 🎉
I'm honored to join the Regeneron Genetics Center as Director in Statistical Genetics. Sad to bid farewell to Lausanne, but eager to contribute to the groundbreaking research done at the RGC! 🧬🖥️📊
Phasing of UK Biobank allowing compound heterozygous identification.
Very happy to see this great collaborative work see the light 😉 thank you to the team @Rbn_Hfmstr@simrubk@ODelaneau@dbc_unil

So excited to share our recent work! 🎉 Just released 2 innovative tools in Nature Genetics:

Huge applause to my great team of brilliant researchers who made this possible! Stay tuned for deeper insights.
Great talk at #eshg2023 by @simrubk on low coverage imputation from UK biobank WGS reference panel!
Spoiler alert: The 200k UKB WGS reference panel will be available to UKB approved researchers in a few weeks, together with snp-array and low-cov imputation pipelines.
Enhancer-enhancer links are seldom researched. Our analysis of multimodal single cell data suggests that nearby enhancers are often co-active. Our paper from @chaymae_ziyani master thesis&internship is out now!

Our pre-print is out 🎉! Read below on how we performed informative clustering of BMI SNPs using PheWAS data of 400+ traits, this revealed several SNP groups that were enriched for distinct trait themes like body lean mass, job type and education, nutritional supplements..🧵👇1/4
A proposal to mitigate re-identification threats in anonymized reference panels:
1. Simulating offspring from reference samples
2. Using them as a reference panel for imputation!
Checkout how well this works in our preprint: https://t.co/7KiTlfWeOH
Excited to share our study characterizing cell-specificity in key immune cells by mapping regulatory regions with coordinated activity. This valuable insight can aid in interpreting GWAS findings related to complex human diseases.
Thanks to all coauthors !
Analysis of cis-regulatory domains derived from ChIP-seq peaks and methylation data in 3 key immune cells suggests cell-type specific regulatory mechanisms of immunity. @DianaAvalosM, @dermitzakis, @ODelaneau, @DelaneauGroup, @Diogo_M_Ribeiro, @AnnaRamisch

I am very excited that our new study presenting the GLIMPSE2 method is now available on @biorxivpreprint
This is a major advance in low-coverage WGS imputation. We made our method scalable to reference panels containing hundreds of thousands of samples.

The @dbc_unil is deeply saddened by the sudden and tragic death of our colleague Alma Dal Co @Alma_DalCo. Our department lost an exceptional scientist, an inspiring teacher, a caring mentor, and above all a generous and cheerful colleague. In memoriam: https://t.co/FVRp0jxvn2
We are shocked and saddened by the terrible news that our dear colleague Alma Dal Co suddenly passed away. She will dearly missed and we wish strength and courage to her family, friends, students and colleagues. Room GEN2024 is open to pay tribute and leave a message.
