Large protein language models can learn complex epistatic interactions, but how much does that help with predicting variant effects? In this NeurIPS article, we show that classical independent-sites phylogenetic models can outperform pLMs on this task.

Our latest preprint led by @Akanksh99913994. After multiple domestications, amaranth was introduced to new places. We expected strong admixture. Instead differentiation even increased in India, suggesting ongoing speciation and reinforcement

We were invited to write a review article on DNA/genomic language models (gLMs). We took this occasion to gather our thoughts on promising applications, and major considerations for developing and evaluating gLMs. Pls share with your colleagues: Preprint: https://t.co/iUjl874VoG
So proud to have been chosen to serve @OfficialSMBE as president-elect. The society has inspired me in so many ways. I am glad to be granted the chance to promote its values. Thanks members! #SMBE2024
Very happy and proud that amaranth made it on the cover of @NewPhyt ! https://t.co/Cd5IcV6D14 . Read more about our work on betalain pigment regulation in amaranth flowers by @ts_winkler et al. https://t.co/yoxe8WC2tj
Join us!!! We are looking for a postdoc and head of the molecular biology team. Do you want to contribute to plant evolutionary questions using molecular techniques? Here is your opportunity to do so. https://t.co/jJTole18tp
Finally out! A wonderful interdisciplinary collaboration spanning plant developmental biology to ecology. Driven by senior postdoc Gregor Schmitz in our lab!
Doctoral researcher (graduate student) position in evolutionary genetics available at the Kronholm lab!
ERC-funded project, the idea is to study epistatic interactions. See below.
Apply by 20thof October, using the link below:

New work from our lab led by @ts_winkler. We map a novel MYB transcription factor that regulates betalain pigmentation in amaranth flowers. Let me tell you how we got there. https://t.co/iFvfN08V0M 1/n
New Preprint from the lab: We argue that an often-assumed linear model of domestication from a wild species to a crop is likely not sufficient for many crops. https://t.co/Ej5keTJnVn 1/5
#PAG30 I will be presenting one of my projects with @LaskyJR tomorrow at 16:30 during the Population and Conservation Workshop. Come at Pacific E to hear about predicting gene expression GxE in A.thaliana using machine learning.
