CATH v4.4: Major Expansion of CATH by Experimental and Predicted Structural Data @NAR_Open
1. CATH v4.4 marks a significant update, expanding its database to include over 90 million protein domains from both experimental (PDB) and predicted (AlphaFold Database) sources.
2. This release introduces 729 new fold groups and 36 new architectural categories, leveraging cutting-edge tools like AlphaFold2 and advanced segmentation algorithms such as Chainsaw, Merizo, and UniDoc.
3. Key innovation: Integration of predicted domains from the Encyclopedia of Domains (TED) resource has quadrupled the structural coverage of functional families (FunFams), enhancing functional annotation.
4. TED data added 90 million domains, including novel folds and architectures, significantly increasing the number of classified CATH superfamilies, folds, and architectures.
5. Enhanced machine learning tools like CATHe and structure-matching methods (e.g., Foldseek) were used to validate domain classifications, ensuring robust mapping of predicted domains to known protein families.
6. CATH FunFams now include over 96 million domain relatives (a 276% increase) with structural data, improving the understanding of functional divergence within superfamilies.
7. The collaboration between Gene3D and TED resources enriches the mapping of evolutionary relationships and facilitates studies on protein structure-function relationships.
8. With its expanded scope, CATH v4.4 supports large-scale analyses of protein mechanisms, drug design, and evolutionary biology, consolidating its role as a core bioinformatics resource.
