T cells do the heavy lifting when it comes to the anti-tumor action of checkpoint immunotherapy. But do antibodies play a role too?
That’s the question @yile_dai looked to answer in his thesis work, out today in @Nature! 🧵below

@jendr1k Strong CPU performance is probably the biggest contributor, especially for Rosetta relaxation. The M5 used dedicated CPU supercores; the GPUs used cloud-optimized CPUs that prioritize aggregate throughout> single threads. Unified memory likely helps the mixed GPU/CPU workload.
I encourage protein design tool developers to consider first-class support for apple silicon. My experience with BindCraft has been eye-opening. With a little kernel engineering, an M5 max MBP can hold its own against dedicated NVIDIA cards. Time per full trajectory shown below.
@lucas_nivon@open_fold Does it require a rosetta license? License says Apache, but unclear from a first look if it is a fresh implementation of rosetta features like fastrelax.
Weekend project complete: Run (Free)BindCraft on your mac!
Check out the latest version 1.0.6 which supports experimental support for apple silicon (https://t.co/L4jH7WnUvn).
@AdrianoAguzzi I wouldn't use them for Western blot. You will be designing them against the folded target structure, which is not likely to be present after SDS page. Anyway, I can't imagine this should cost more than around $300-500 from an outfit like GenScript.
We're expanding access to GPT-Rosalind for academic research.
The new Rosalind Academic Plan helps scientific labs bring AI into the work of understanding biology, exploring ideas, and deciding what to test next—with sponsored access for eligible labs at U.S. universities.
Academic research starts with questions whose impact may take years to impact human health.
RootPath is a really strong outfit. We have worked with them before on complex DNA library synthesis and they have collaborated with top groups in the TCR space. So I'm excited to see this new service, we will be trying it out.
Today we are launching RootPath BinderVerse, a cloud lab for AI-designed binders.
Sequence in, binding data out in as few as 3 days, gene synthesis time included! Antibodies and Fab fragments made with CHO cells (TAT from 6 days) and CAR-Ts made with primary T cells (TAT from 10 days) can also be created from your binder sequences and tested.

@iskander They are a really great outfit, we've done a fair bit of work together. They also had a nice collaboration with Ton's group on TCR deorphaning a few years back.
@lucas_nivon@labordabio All too common to see folks suddenly drop the open-source mission once they reach the frontier.
Rooting big time for OpenFold and ESM!
If you don't think that there is a bubble in AI x Bio valuations, just consider that the purported valuation of Isomorphic Labs is more than that of Revolution Medicines. Investors are acting as if preclinical Isomorphic already has an approved KRAS scale blockbuster.
@benjileibo Will take the Revmed team over Isomorphic all day long when it comes to transformational drug development. I bet on proven winners who drug the undruggable.
The Ariax agent is definitely the easiest and now possibly the cheapest way to generate binders!! And it has BindCraft2.
Anthropic competition enjoyers take note!
