If you want to claim that eg. genes involved in lysosome function are overrepresented in your upregulated gene set, you must correct for their overall frequency in *your* dataset, not just in the entire genome.
@MilenaSchonke @mdziemann You can define the background as all genes with expression above a certain threshold in at least X many samples, be they treated or untreated, mutant or control etc..
That way you don't miss genes which are highly dependent on your treatment.
