Bridging Molecular Graphs and Large Language Models
1/ Large Language Models (LLMs) struggle to process molecular graphs, which contain complex structural information beyond traditional text-based inputs.
2/ This study introduces Graph2Token, a framework that aligns molecular graph tokens with LLM vocabulary, enabling seamless molecular understanding without fine-tuning the LLM backbone.
3/ Graph2Token learns a specialized molecular graph token representation that is naturally processed by LLMs, allowing them to leverage prior knowledge while preserving their generalization ability.
4/ The method involves two key stages: training a molecular graph encoder using a multi-source molecular-text dataset and aligning the graph token with LLM embeddings using cross-attention mechanisms.
5/ The molecular-text dataset is constructed from CHEBI and HMDB databases, incorporating molecular descriptions and IUPAC names to reduce the gap between graph and text representations.
6/ Unlike prior approaches that rely on SMILES strings or structural descriptions, Graph2Token directly integrates molecular graphs as learnable tokens, improving accuracy in molecular classification and regression tasks.
7/ Experiments on molecular property prediction and few-shot learning scenarios show that Graph2Token outperforms existing approaches like MolCA and Mol-Instructions, especially in label distribution shifts and unseen tasks.
8/ Graph2Token achieves superior results on classification (BBBP, BACE, HIV, TOX21) and regression tasks (QM9, PubChemQC-IUPAC), demonstrating improved few-shot generalization compared to fine-tuned LLM baselines.
9/ The method retains LLMs' pre-trained knowledge while requiring only 0.11% of the parameters to be trained, making it a highly efficient solution for molecular AI applications.
10/ By bridging molecular graph data with LLMs in a lightweight and effective manner, Graph2Token opens new avenues for AI-driven drug discovery, biomolecular property prediction, and molecular informatics.
