IsomLab

We uncover how cells sense, communicate, and exchange material, with a focus on pH sensing, intercellular communication, and the dark proteome.

@thegreatest_sv This is not a novel idea.

Congratulations to Jacinda Pujols, Kyutae Lee, Nick Kapolka, Sam Taylor, and Bruno Colon. Thank you to @NIGMS, the @Pap_Corps , and @SylvesterCancer for supporting this work.

Software: conda install -c bioconda pam_scanning

[IsomLab @danIsomLab]

PAM scanning, a CRISPR-based technique, maps where proteins tolerate insertions by testing function in living cells, and scales to any gene expressible in yeast. Out in JBC: 91 yeast GPCR chimeras, sites transferred to human A2A and MTNR1A receptors.

Our lab develops accurate, affordable, scalable platforms, including PAM scanning, DCyFIR, and PIONEER, to test protein function in living cells. They exemplify potential solutions to the experimental validation bottleneck as AI generates protein designs at enormous scale.

Thank you for sharing our work and for this thoughtful perspective on how science moves forward. It means a great deal to our team. We’re excited to see what others discover about these “superdark” proteins. Many questions still to explore!

A reminder on how science works. Hypotheses, evidence, analysis, results, peer scrutiny, alternative interpretations. Rinse, repeat.
Here's a snippet of that: a recent paper on so-called 'superdark' proteins and commentary from former Lister Fellow @m_madan_babu and @nilcm9 👇

@DarioAmodei Finding candidates is relatively straightforward, with or without Claude. Extensive experimental validation and rigorous peer review are the hard parts. For context, see Fanzor, Cas13an, and our TM184C work:

Brain cancers take advantage of neural circuit activity. Re-purposing an anti-seizure med called levetiracetam disrupts an important neuron-cancer interaction in #DMG #DIPG, slowing growth and extending survival in mice and retrospective patient data.

67 years ago today, ‘Take Five’ by Dave Brubeck Quartet was released as a single.

It went on to become the best-selling jazz single of the 20th century.

[Ariax Bio @AriaxBio]

BindCraft2 from the @MartinPacesa lab is here and available now on Ariax!

We called BindCraft a “DeepSeek moment” in protein design. BC2 builds on that proven foundation with major speed improvements and a much broader range of therapeutic formats.

Snuck onto the cover of Nature. Not a bad place for a “superdark” protein to end up. Very grateful. Much deserved Kyutae Lee, Sam Taylor, PhD, Jennifer Arcuri, Ph.D., Shraddha ChandThakuri, Bruno Colon, Jacinda Pujols, and others.

[IsomLab @danIsomLab]

There are more.

[IsomLab @danIsomLab]

What is a superdark protein?

[IsomLab @danIsomLab]

That’s how we found a potentially very important human protein hiding in plain sight in our bodies.

[IsomLab @danIsomLab]

Thank you, Nil and @m_madan_babu, for your cool commentary on our recent Nature paper. Very well done!

The commentary: ‘Superdark’ protein looks like a G-protein-coupled receptor — but shows unconventional behaviour https://t.co/90gC1QlHHC

@LavivTal Thanks, Tal. Looking forward to collaborating!

Out online today in @Nature. The known protein universe holds hundreds of millions of members, yet most remain unexplored, a vast biological darkness that may hold important clues to human health and disease. We went looking in it.
