Today we report a detailed map of interactions between the immune system and the gut microbiome. @MicrobiomeTcell led the charge w/ help from Aishan Zhao and Kat Atabakhsh. @Nature 1/40

The microbeMASST preprint is available online and we could not be more excited! Thanks to the metabolomics community for continuously depositing #opendata, this wouldn't have been possible without you! https://t.co/7IHEG6W9yK
A team led by researchers from CMI faculty member Siavash Mirarab's lab is proud to unveil uDance, a novel algorithm to infer phylogenetic trees, in an article published today by Nature Biotechnology. https://t.co/erFHZarNbO
@KnightLabNews (@UCSDMedSchool / @UCSDJacobs) is excited to announce a new release of Greengenes in @NatureBiotech (https://t.co/fwYB8CPd2y). With this release, we provide a single taxonomy and phylogeny unifying 16S and shotgun metagenomic analyses!

Our ASD-microbiome meta-analysis is finally out!

There were many contributions including GG2 that enabled resolving batch effects across cohorts, across 16S/shotgun data and many omics levels to analyze 15 ASD studies

We created an integrated map of scRNA-seq data from 65 non-diabetic, Aab+, T1D and T2D pancreatic islets as a community resource. A thread describing the publicly available tools we generated, all available at https://t.co/1unf3367te @kjgaulton 🧵... 1/n

Exactly, if we are not controlling for host #circadian rhythm time in #microbiome studies when performing experiments, it is like trying to measure sea level rise while not knowing that tides or waves exist. @KnightLabNews@Zarrinparlab
📡 Big day today!
Our first #singlecell RNAseq dataset is now live on #Zebrahub: 10 #zebrafish developmental stages, 40 individual embryos, ~120'000 cells. Dataset spans end-of-gastrulation to 10-day larvae.

The gut microbiota composition changes during alcohol consumption. A decade ago, we set out to explore how this small concentration of ethanol could alter the microbiome. The fruit of that work is out now in @NatureComms https://t.co/Qo2zYK6BLr
The richness of untargeted mass spectrometry data is a blessing and a curse. We created MassQL to help mass spectrometry users to sift through this deluge of data and find exactly the molecules and classes of molecules they were looking for by defining their own MS data searches.
So excited that this paper is finally out! These techniques were the basis of my thesis project, which should be submitted soon. @BayleeRussell5 @Zarrinparlab @KnightLabNews @alansaghatelian @CellCellPress https://t.co/zxEnBRF6rX
Our review on the microbiome (bacteria, virus, archaea, and fungi) across life is out! Reviewing this broad topic put into perspective how much we know and how much more is waiting to be discovered. Thanks to @hazeldilmore (co-first) @Zach_Burcham @DirtySci @KnightLabNews
