Yes this is a classic context rot issue, I will suggest you to adopt some agents.md files in the key folders to keep the context alive. The context window on large projects gets full very fast, the main issue is not this, is the lack of internal references and resources for the agent. Take a look a gbrain from @garrytan it had 1m+ lines and it works fine because it has the right pieces the agent need to guide itself, also start new sessions in the main folder is a good practice, if you can keep the session short or no longer than a day, it could be helpful too
